PatternHunter (PH) is a new generation general purpose homology search tool designed to overcome the dilemma of BLAST. PH was the first method that carefully designed spaced seed to improve the sensitivity of DNA local alignment.

On the other hand, PatternHunter II aims to achieve a sensitivity approaching that of Smith-Waterman with a speed similar to the default Blastn. It uses multiple optimal seed.
